Here's a reduced file with a few lines added to mark positions. The problem goes away when making the xobject form not transparent, so it's yet another problem with transparency groups. This will probably not be fixed quickly.

The form BBox is 1 0 0 1 -36 -36. When changing the translation, the whole thing moves in Adobe, but in PDFBox only the shape moves, the shading stays at the same place.

The red cross shows the correct position of the shape.

The hard to see yellow cross shows the wrong lower position of the shading in PDFBox. The shading is always there even if the translation changes. It is correct only if the translation is 0.

The blue cross shows the correct upper position of the shading in Adobe.
