When using the (E)PSTranscoder class in pdf-transcoder.jar and converting my SVG to that format, the result was upside-down and the bounding box was not properly determined (i.e. clipping part of my SVG). Also tested it with anne.svg in the samples directory. 
When checking the version of the pdf-transcoder.jar on the trunk, I noticed the last comment of the file being: "Update pdf-transcoder.jar to the one from FOP 0.94."
The FOP-project currently has its v1.1 released from which the pdf-transcoder.jar can be repackaged. Having done this manually and converting my SVG to (E)PS again resulted in a correct conversion. Same goes for the anne.svg sample. So, my guess is pdf-transcoder.jar can be updated in the trunk with the v1.1 of the FOP-project. Maybe resolves some SVG-PDF conversion issues as well?
