Committed improvements in revision 1296406.

In case the SynchronizeProjectOnServerTask is still causing the problems I added a "org.apache.geronimo.st.v30.core.SynchronizeProjectOnServerTask.checkForRemovedModules" system property that can be set in eclipse.ini to "false" to ensure it won't remove any modules from server view even though the server status might indicate that the modules have been removed.
