ConfigurationFactory has been removed from the configuration2 branch. So deprecating it in the 1.x series certainly makes sense.

However, this would require major updates of the user guide which discusses ConfigurationFactory in detail. Currently I am busy with other things, so probably will not be able to do this soon.
