[PR] perf: return native shuffle partition offsets over JNI instead of an index file [datafusion-comet]

peterxcli opened a new pull request, #5807:
URL: https://github.com/apache/datafusion-comet/pull/5807

   ## Which issue does this PR close?

   Closes #5790.

   ## Rationale for this change

The native shuffle writer already knows every partition offset by the time it finishes a map task, but it handed them to the JVM through a temporary file. `LocalPartitionWriter::finish_all` created an index file and wrote `num_output_partitions + 1` little-endian i64 offsets into it; `CometNativeShuffleWriter` then read the whole file back with `Files.readAllBytes`, converted the offsets to lengths, deleted it, and passed the lengths to `IndexShuffleBlockResolver.writeMetadataFileAndCommit`, which writes Spark's real index file. The temp file existed only to move an array of longs across the JNI boundary, and cost every map task a create, write, read and unlink on top of the index file Spark commits anyway.

The parse was allocation-heavy too: `grouped(OFFSET_LENGTH)` allocated an intermediate array per partition and the `map` a `ByteBuffer` per partition. That is item 5 of #5198, and it goes away with the file.

   ## What changes are included in this PR?

   - The writer publishes its offsets through a new `PartitionOffsets` slot shared by `LocalPartitionWriter` and its `ShuffleWriterDestination`, set once in `finish_all`.
   - `Native.getShufflePartitionOffsets` returns them as a `long[]`, following the existing `writeSortedFileNative` precedent for returning a `jlongArray`.
   - The index path no longer travels in the plan, so `LocalPartitionWriter.output_index_file` and the legacy `ShuffleWriter.output_index_file` are removed and their field numbers reserved. The planner validation for those paths goes with them.
   - `CometNativeShuffleWriter` derives partition lengths from the returned offsets and no longer writes, reads or deletes a temp index file.

Two things worth a reviewer's attention:

**The offsets have to be read while the native plan is still alive.** `CometExecIterator.hasNext` closes itself when the stream ends, and `close` calls `releasePlan`, which frees the execution context that owns the writer. Reading after `drainAndClose` returned freed memory and produced garbage lengths. The iterator now captures the offsets at end of stream, before `close`, when constructed with `capturePartitionOffsets` — set only for the local destination, since RSS reports partition lengths through its pusher instead.

**Partition lengths come from `effectivePartitionCount`, not `numParts`.** `numParts` is the input partition count (`CometExecIterator` asserts `partitionIndex < numParts`); the offsets are sized by the output partition count.

   ## How are these changes tested?

Existing coverage, updated to assert on the published offsets rather than on index file bytes, which is a more direct check of the same property:

   - `shuffle_writer.rs` empty-schema tests now assert offset count, the leading zero, and that trailing offsets equal the data length; the round-robin determinism test compares published offsets across runs instead of index files.
   - `rss_execution_tests.rs` asserts the single-partition writer publishes `[0, dataFileLength]`.
   - Planner tests assert a freshly built local destination has nothing published yet. The tests covering the removed index-path validation are deleted.
   - `CometNativeShuffleSuite` and `CometCelebornNativeShuffleWriterSuite` proto round-trip tests updated for the removed fields.

   Test runs on this branch:

   - `cargo test -p datafusion-comet-shuffle` — 125 passed
   - `cargo test -p datafusion-comet --lib` — 330 passed
   - `CometNativeShuffleSuite` — 53 passed
   - `CometCelebornNativeShuffleWriterSuite` — 16 passed
   - `CometShuffleSuite` — 44 passed
   - `cargo clippy --all-targets -D warnings` clean on both crates

The use-after-free above was caught by `CometNativeShuffleSuite`, which failed every execution test until the capture moved inside the iterator.

Review Comment:
Please keep the original tag numbers and mark the retired one as `reserved 4; reserved "output_index_file";` instead of shifting `codec` through `partition_writer` down by one. That is what the rest of this file does for retired fields, it costs nothing, and it keeps the comment above about `output_data_file` being retained for older native binaries true. With the renumbering, an older binary would decode a wire-type mismatch on tag 4.

Review Comment:
Same for `LocalPartitionWriter`. Tag 2 is now silently free, so a `reserved 2; reserved "output_index_file";` here would keep someone from reusing it for a different field later.

   > My field-number/reservation request is therefore a schema-maintenance convention, following [protobuf guidance](https://protobuf.dev/programming-guides/proto3/#assigning), not a promise of a stable mixed-version JNI ABI. The [same Comet policy](https://github.com/apache/datafusion-comet/blob/7e4c5e4139561f013480a39d263a936f541f5284/docs/source/about/versioning_policy.md#L59) explicitly excludes internal plan protobuf from its compatibility guarantees.

@sunchao @andygrove my point is: if there’s no compatibility concern, this is a great opportunity for a code cleanup. If we keep the old code around indefinitely, the codebase will only grow harder to maintain. And we don’t lose anything by removing it -- the schema evolution is still fully traceable through git blame and the PR history.

That said, I’m happy to keep it if there’s a compatibility case I’m missing. Would love to hear your thoughts.

Review Comment:
Thanks for reviewing this. My understanding is that users normally deploy the released Comet JAR, which bundles the JVM code and its matching native library. Both protobuf producers and consumers therefore change together. Do we support any deployment where those components intentionally use different Comet versions?
With matching builds, removing the fields and renumbering should not affect runtime correctness. I understand the value of keeping reserved declarations for consistency and preventing accidental reuse, but I think that is a separate consideration from supporting older native binaries. Could we clarify that compatibility requirement and update the existing comment accordingly?

Numbers for the round trip this removes, which the description was missing.

The work deleted per map task is: create the index file, write `numPartitions + 1` little-endian offsets, close, `readAllBytes`, convert offsets to lengths through `grouped(8).drop(1).map(ByteBuffer...)`, delete. I measured that sequence directly, and separately measured the parse with the bytes already in memory so the file syscalls and the allocation cost can be told apart. 2000 iterations after 300 warmup, each partition count measured twice and in both orders:

   | partitions | round trip (two runs) | parse alone | file syscalls |
   | --- | --- | --- | --- |
   | 200 | 111.8 us / 214.1 us | 4.1 us | ~110-210 us |
   | 2000 | 209.7 us / 181.5 us | 38.7 us | ~145-170 us |
   | 16000 | 588.7 us / 694.8 us | 292.0 us | ~300-400 us |

So the saving is a roughly constant file-syscall floor of ~150-200 us per map task, plus a parse component that scales linearly at about 18 ns per partition. At the default 200 shuffle partitions that is ~110-210 us per map task; at 16000 partitions, ~0.6-0.7 ms. What replaces it is one JNI call returning a `long[]`, and the JVM allocated that array before as well.

Caveats, since this is a per-task overhead measurement rather than a throughput one:

   - macOS on APFS, on a laptop with other load. The syscall half is the part most sensitive to the filesystem, and it is the part that would grow on EBS.
   - The write half is measured from the JVM here, while in production the native writer emits the file. The syscall cost should be comparable but this is an approximation of that half.
   - The 200-partition row is the noisiest, 111 us against 214 us across repeats, so treat it as a range rather than a point.
   - This removes fixed per-map-task overhead. It does not make the shuffle write itself faster, so the effect on a job is the saving multiplied by the number of map tasks: order of a second or two of aggregate task time for a 10,000-task stage at 200 partitions.

The first measurement I took reported 401 us at 200 partitions, higher than at 2000, which was a warmup artifact from measuring that count first. The numbers above are from runs that measure each count twice in opposite orders.
