See http://jira.codehaus.org/browse/MOJO-1072 for a fix for this under the Codehaus Mojo apt-maven-plugin.  I've sent an email to dev@mojo.codehaus.org enquiring about the differences between these two similar plugins.  I can follow-up on the myfaces mailing list if there's any interest?
