Are the RMI errors reported in any of the jmeter.log files? If not, it seems to 
me the first stage should be to ensure that these errors are logged.

By the way, I think there is probably one RMI connection established for each 
Listener in the test plan, so you may be able to work around the problem by 
removing as many listeners as possible.

[Otherwise, you can always use 3 independent non-GUI jobs and combine the 
output files for further analysis]

May I suggest you start a discussion on the JMeterDev mailing list regarding 
your plans for the custom protocol?
