We got into a walkthrough for the issue on some directories. We rsynced again the whole repository and also went through with -avzL options and seems to work now.

Please let us know if anything else is needed!

P.S: We still configure 3 times / day for crons. If you think we should change it to 2 times / day, we will follow that.
