Sorry. I did not realize this CDATA section is a Docbook XML element. I
uploaded another patch with CDATA section restored. I also would like to
remove the old patch, but don't know how to do this.

Why do you think the CDATA section is unnecessary? I believe it's
needed, because this is Docbook source,and
Docbook is an XML representation having a DTD, etc. These would end up
being unrecognized Docbook XML elements, causing errors, I think.

Yes, I think it's better if the TAE option is completely dropped.
Please remove this capability from the code, but
if the user specifies the old -tae parameter specifying generation of
the old TAE format, - issue an error message; otherwise, ignore.
Let's also remove this flag from the documentation, simplifying the
documentation.

I just wanted to minimize the amount of code modifications in order not to
introduce new bugs. I also wanted to keep the possibility of the painless
return to TAE option, if in the future we decide to support it. If you
believe, the TAE option should be completely dropped from the code, I can do
appropriate modifications.

The TAE related code removed completely. The '-ae' option removed as well. If the '-tae' command line option is specified, the utility is terminated and appropriate error message is logged. The JUnit test code is modified accordingly. See the following patches: PMController.2.patch, PMUimaAgent.patch and PearMergerTest.patch. The documentation does not seem to need any modifications.

The code patch changes the -ae flag to a different default (true), and removes documentation for what this flag is supposed to do (it only defines the default). This seems odd. A better approach would be to remove the flag completely, or keep it and keep the documentation of what it is about. I would vote for removing the flag.
This flag, called "-ae", if set "false", generates a "TAE" as the output of the merge operation. Is this functionality appropriate? Unless others chime in in the next couple of days to the contrary, I suggest removing this flag.
