I need to define some additional source folders in classpath (.classpath) like
  <classpathentry kind="src" path="target/generated-sources/mySources" including="**/*.java"/>

Please, could you add an additional parameter to the m2eclipse goal, or perhaps in plugins general configuration:
  <addSources>
      <source>${project.build.directory}/generated-sources/mySources</source>
  </addSources>
