@Test TestDatabaseOps.compact_prefixes_3 [Was Re: [] Release Apache Jena 3.5.0]

Bruno,

The absence of the Data-0001 is very strange. It is created for every
test in the DatabaseMgr.connectDatasetGraph call and other tests work.

I don't have access to OSX or Windows for testing and compaction is
playing around with directories and files on disk (java, portable, ...)
but the code for compaction, and its tests, is quite recent.

I did run a build+test with source-release zip file on Linux.

A few things to try:

1/ Could you try running the test in isolation? it should run in Eclipse
by pointing at the test and running just that one @Test.

Is there a stacktrace?

2/ Run with mvn -fn (--fail-never) which should make maven run the other
modules and tests so showing if there are any other problems.

3/ I can see that parallel tests would mess it up the test setup. I've
just read the surefire plugin docs and I'm still not sure what he
default is - it might be thread per core. Can you try forcing no
parallel tests please? [*]

I can't see a NPE place in line 142, I'm guessing it comes in the
Txn.executeRead that follows.

g.getPrefixMapping().getNsURIPrefix(

and I'll guess that its the second object access (getPrefixMapping())
but it might be deeper - no stack trace?

I can't see how that connects to the absence of Data-0001.

[*]
Module jena-tdb2 does not set up surefire and replies on defaults. It
should run TC_TDB

       <plugin>
         <groupId>org.apache.maven.plugins</groupId>
         <artifactId>maven-surefire-report-plugin</artifactId>
         <configuration>
           <includes>
             <include>**/TC_*.java</include>
           </includes>
         </configuration>
       </plugin>

Re: @Test TestDatabaseOps.compact_prefixes_3 [Was Re: [] Release Apache Jena 3.5.0]

Posted by aj...@apache.org.
Just checked out the jena-3.5.0-rc1 tag and ran the complete (`mvn clean install`) build successfully...

Mac OS 10.12.6

Java(TM) SE Runtime Environment (build 1.8.0_65-b17)
Java HotSpot(TM) 64-Bit Server VM (build 25.65-b01, mixed mode)

I didn't see the prob... love these intermittent bugs!

Re: @Test TestDatabaseOps.compact_prefixes_3 [Was Re: [] Release Apache Jena 3.5.0]

Posted by Andy Seaborne <an...@apache.org>.
Jena_Development_Test#2766 shows the same test failure. Ubuntu.

The changes for that run were unrelated to TDB2.

So we have an intermittent failure and it suggests it is the test
harness (the test itself is entirely deterministic).

Jenkins is a bit unwell at the moment and things are very slow - there
is a jena-core failure that occurs as well in an area that has changed
in a long while.

So Jenkins might trigger the intermittent test situation.

ajs6f - You ran tests for the version bump?
         TDB2 is in the -Pdev profile.

Rob - did you run -Pdev?

Hi Bruno - sorry you are having hard time of it but it's all very
helpful information.

Thoughts, so far, inline.

so that worked!

> Running org.apache.jena.dboe.base.file.TestProcessFileLock

TDB2 uses OS file locking, so it is different to TDB1.

ProcessFileLock - wrapped up "fileChannel.lock()"

> java.io.IOException: Access is denied
>          at java.io.WinNTFileSystem.createFileExclusively(Native Method)

>          at org.apache.jena.dboe.base.file.TestProcessFileLock.beforeTest(TestProcessFileLock.java:52)

The code does:

@Before public void beforeTest() {
         File f = new File(lockfile);
         try {
             f.delete();
             f.createNewFile();
         }
         catch (IOException e) {
             e.printStackTrace();
         }
     }

so f.delete didn't.

 From the gist log (thanks for that!)

 > Running org.apache.jena.dboe.base.file.TestProcessFileLock

6 occurences of:

> java.io.IOException: Access is denied
>         at java.io.WinNTFileSystem.createFileExclusively(Native Method)
>         at java.io.File.createNewFile(File.java:1012)
>         at org.apache.jena.dboe.base.file.TestProcessFileLock.beforeTest(TestProcessFileLock.java:52)

@Before catches and prints stacktraces. (Should fail).

7 tests. So probably before each of tests 2 to 7.

It looks like test 2 will pass without clean up from test 1.
Then 5 failures.

Test 3 does

   ProcessFileLock lock1 = ProcessFileLock.create(lockfile);
   ProcessFileLock.release(lock1);
   ProcessFileLock lock2 = ProcessFileLock.create(lockfile); // Line 74.

release() is a ConcurrenctHasMapRemove.
but it fails to close the file.

Maybe reopening it fails on Windows.
Maybe its region locking blocking delete in the same JVM.

In real use, an app would have to explicitly expel a database from the
StoreConnection to make this happen.

Its the test code trying to test in one JVM that is triggering it.

As before.

I only have a 4 core machine.

I think maven runs on N-2 CPUs if parallel at all.

That's going to change the timing a lot.

But we now have some clues that it's not, or not all, parallel problems.

     Many thanks

Yes - after 3.5.0 time to go back and make sure the test coverage does
accidentally have tests that make use of being serial.

The catch is on Windows, with mmap files, the space goes away after the
JVM exits.

With a lot of test databases, the peak space is quite large.
(And for some crash conditions a couple of times, we overflow the
Jenkins windows slaves. I recall it hit you a couple of years ago)

Yes - ProcessFileLock (although 5 failures is now 6 ... which oddly is
good as they are all the identical)

Did your fix make that change for you?

TestDatabaseOps with the @Rule (or ConfigTest.getCleanDir() which is
Windows/non-windows sensitive for the space issues)

I'm concerned this is the sign of wider issue, which is why I tried to
change the POM for several modules.

Let's continue on GH.

It's the setting of 'parallel' I don't see the default for.

On PR#297, Rob is setting that to 'classes', and 'threadCount' to 4 and
it makes a difference

perCoreThreadCount defaults to true which helps cope with different
machines.

But perhaps it is safe as the folders are normally deleted after the test execution?

"The TemporaryFolder Rule allows creation of files and folders that should be deleted when the test method finishes (whether it passes or fails). Whether the deletion is successful or not is not checked by this rule. No exception will be thrown in case the deletion fails."

Sure thing, thanks for preparing the fix. Tested on the same Win machine as yesterday. Same problem. Reported in the pull request in GitHub.

I believe by default surefire uses multiple threads. And the number of threads is defined by the number of cores. For all the settings plus their default values in the project, we can run

mvn surefire:help -Ddetail=true
mvn surefire:help -Ddetail=true -Dgoal=test

Not sure if it helps much.

Cheers
Bruno

Good to know that @Rule/tmpFolder isolation address the problem. It
might well be the best long term, but the effect of disk space that has
been a problem for TDB1 might arise.

On PR#296, I've put an alternative that applies to the other modules
that touch disk (maybe it sorts out out TestProcessFileLock - it also
adds @Before testing for TestProcessFileLock.

Could people try this please? For OSX and Windows.

And what exactly are the default settings for Surefire?

reuseForks is true so there is also a chance that it is reusing the
forked VM is causing contamination via statics and open file descriptors.

Using a temporary folder instead of a pre-defined one, and changing to a instance field, fixed the issue for me.

Use -Pbootstrap if it is a clean build, or if it tries to pick up
snapshots from the development deploy snapshots.

I'm sure that latter is a new "feature" of maven.

It could be normal warnings when running tests. And since you noticed it before, I'm fine assuming it's unrelated to the issue we have right now.

First thing after getting a coffee & triggering PHP builds this morning, was to checkout jena at 8235ee335eea114aecffd55525ad36e408a2f39b, and run `mvn clean install` on Windows 10.

This is a corporate Windows HP notebook, with 8 CPU, 32 GB, which I rarely use. Just have Outlook, Git Bash, Maven, JDK 8, and word utilities. The rest of my work is done on a Linux VM. I am not administrator in this computer. Not sure if any of this helps diagnosing the error above.

Then triggered another `mvn clean test install -Pdev` (decided to try with the dev profile) on a Linux VM, and got that other issue too. Env:

I had an issue recently in Apache Commons Collections, were two threads were updating the same object, and a single test was failing intermittently. But it never happened on this VM, probably as it takes a bit longer to start the tests.

But for Jena it seems the issue is **NOT** intermittent. Just re-run the same mvn command, and got the same test failing. It only passes when running it isolated from others, in Eclipse.

That's all for now, will jump back to investigating this issue in the evening (or during lunch before a meeting if I have some minutes).

Cheers
Bruno

ps : mvn clean test install -Pdev would stop in the Jena base I think, complaining it couldn't find the jena-guava-shaded module... but mvn clean install worked. Just for what's worth.

I see that all the time. I'm ashamed to admit I've never looked too closely into it. It's never errored me out of a
build or appeared to have any consequence.

Re: @Test TestDatabaseOps.compact_prefixes_3 [Was Re: [] Release Apache Jena 3.5.0]

Posted by Andy Seaborne <an...@apache.org>.
Windows:

If we have the cause right - the test will pass!

On windows every test has a fresh, separate directory because you can't
delete mmap files while running. The effect on compact_prefixes_3 wil
be that another parallel test will not delete the shared directory.

That's correct. Been there for quite sometime. The test is testing the
locking mechanism in TDB1. The warning is correct.

IIRC there are 5 occurrences.

Posted by "Bruno P. Kinoshita" <br...@yahoo.com.br.INVALID>.
Morning Andy,
I have access to a Windows machine at work where I can quickly start a build later this week.
Thanks for looking into it. Decided to reply e-mails and provide more information before leaving to the office, so that I had another chance at running the tests in this environment where the bugs always happen - i.e. not intermittent in my local workstation from what I can tell.
>1/ Could you try running the test in isolation? it should run in Eclipse
>by pointing at the test and running just that one @Test.

Sorry, I should have included this in the previous e-mail. Running the test in isolation in Eclipse works. Running the test in isolation in Maven also works (i.e. mvn clean test install -Dtest=TestDatabaseOps -DfailIfNoTests=no).
>2/ Run with mvn -fn (--fail-never) which should make maven run the other >modules and tests so showing if there are any other problems.
Managed to wait just until this run of `mvn clean test install -Dmaven.javadoc.skip -fn` passed the TDB2 project. The issue happened, but I couldn't wait for the other tests to run. Gotta rush to the office. I did notice one warning when running the tests, but most likely unrelated, and expected for some test.

09:18:56 WARN  TDB                       :: Location /home/kinow/Development/java/jena/jena/jena-tdb/target/tdb-testing/DB/ was not locked, if another JVM accessed this location simultaneously data corruption may have occurred
Going to build the project at work, and send a stack trace (didn't see one last night, but was running the test just before calling a day).
CheersBruno

 Subject: @Test TestDatabaseOps.compact_prefixes_3 [Was Re: [] Release Apache Jena 3.5.0]

I can't see a NPE place in line 142, I'm guessing it comes in the
Txn.executeRead that follows.

g.getPrefixMapping().getNsURIPrefix(

and I'll guess that its the second object access (getPrefixMapping())
but it might be deeper - no stack trace?

I can't see how that connects to the absence of Data-0001.

[*]
Module jena-tdb2 does not set up surefire and replies on defaults. It
should run TC_TDB

      <plugin>
        <groupId>org.apache.maven.plugins</groupId>
        <artifactId>maven-surefire-report-plugin</artifactId>
        <configuration>
          <includes>
            <include>**/TC_*.java</include>
          </includes>
        </configuration>
      </plugin>
