secure a directory

Well a just want that a directory is not directly accessible by user. But .htaccess don't work, i could write garbage in it, it changes nothing. And other methods talks about httpd.conf file, but i use tomcat 4.0.2 and tomcat 3.3a and i don't see this file. I ve created one in /conf, with "allowoverride all" + .htaccess in protected directory with "order deny, allow     deny from all".      Don't work
