I noticed the CSS files were loaded twice, which means the `prioritize_critical_css` did not remove the original <link> tags.

It fetched once and loaded multiple times. If still confused, take these `<style>`s as an example instead of `<link>`s.
For example now we have 2 copies of `<style type="text/css" id="wp-custom-css">`.

`prioritize_critical_css` works removing the css file link, change it by a css snipet (those used above the fold) and then puy a javascript snipet at the bottom of the page wirh an onload event to load the rewrited css files.
You are viewing 2 css files both w/o any rewrite by pagespeed?
I ask for that because maybe you have a preload hint in the http headers, not in the code. In this case, the browser load these files 2 times, 1 not rewrited by pagespeed (cause pagespeed don´t rewrite link headers) and 1 more time because the css (rewrited by pagespeed) is loaded in the code.
These 2 files are different because in the header link is the original (https://yoursite.com/some-path/file.css) and in the html code the file is loaded with a different url ( https://yoursite.com/some-path/file.css.ce.pagespeed.HASHCHAIN.css).
Can you share a url to test?

If these `Link` headers work, then I'll get 3 working copy of these CSS, but currently I only got 2.
URL rewriting is out of scope here as they re broken for weeks and fixed just now. In this process, the problem neither goes away nor changes behavior.
The specific problem I currently have, is while PageSpeed move these unimportant styles in the bottom of the page, there are still copies of these styles in <head>. They should be removed for this filter to actually work.

So why is it link css files multiple times? I understand that it extracts a few rules in `<style>` and load the rest in the bottom of the page, but there are `<link>`s duplicated as-is in these two places. Is there any specific reasons or restrictions that prevents deduping these `<link>` tags?

Maybe is some type of problem with the Cloudflare cache, it has stored some html w/out the optimizations or half-optimized.
Now is servig the optimized version, cache-control is set to max-age=0, no-cache, css above the fold is inlined and the css files are loaded by the javascript snipet pagespeed.CriticalCssLoader.Run(); in the onload event.
To be sure the headers link can´t return, unset it in the pagespeed config file.

Well... you have allmost 2 big things to look in it:
The site has headers to preload some things, so when the html is rewrited by pagespeed you have 2 diferent files with the same content, 1 loaded by the header and other loaded by the html code. These preload headers can come from Cloudflare.
When the 2 files are the same, is loaded only 1 time but in chrome dev tools network tab in the initiator column you can see is loaded by "other"
The other thing to look is Cloudflare. Cloudflare is a proxy-cache approach to do CDN work. This mean that the only User Agent that hit the real server is the UA used by Cloudflare, so some optimizations from pagespeed are missed because it are UA dependent.
You need to configure Cloudflare in a way that the real UA from the final user hit the real server and headers from the real server go to the final user.
For example, in the html request (hhtps://winterco.org) pagespeed set a cache-control header max-age=0, no-cache, this header forbid to store the html in any cache, why? cause the html can be, or not, rewrited by pagespeed.
As a first step to make it work, you can put Cloudflare in by-pass mode, so the request from final users can to to the real server, once you got the server with pagespeed working well, the you enable Clodflare and face the issues that introduces.
If I remember, Cloudflare can be set to respect original headers.

As far I can see your site is working, pagespeed does their job, css files are loaded once, css abobe the fold is inlined in the html....
And yes, some css rules are set twice, 1 time in the inlined css and 1 more time in the css files.
And using a browser, so Cloudflare is here.

Whit prioritize_crital_css the links into the `<noscript>` label is expected bahaviour. Then these links are loaded by the `pagespeed.CriticalCssLoader.Run();` javascript snipet.
The unusual things are the headers with not rewrited url (if they are set by pagespeed) and the no delete the <link> in html and change it by the css code above the fold.
But for now it is working, I get the css files rewrited and no css tag duplicated.
and have the css code inlined in the html
Maybe you need to disable `hint_preload_subresources` and get some hits to get the inlined css.
NOTE: Files for other domain other that yours, are not optimized by pagespeed

Note that there is two set of `<link>`, one in `<head>` and the other in `<noscript>`. Also <styles> got repeated. DevTools says:

The Cache-Control on the header is likely provided by Hummingbird, a plugin of WordPress and it does not interfere with PageSpeed. And I have `ModifyCachingHeaders` turned off.

`prioritize_critical_css` works removing the css file link from the html code, change it by a css snipet (those used above the fold) and then put a javascript snipet at the bottom of the page wirt an onload event to load the rewrited css files.
You are viewing 2 css files both w/o any rewrite by pagespeed?
I ask for that because maybe you have a preload hint in the http headers, not in the code. In this case, the browser load these files 2 times, 1 not rewrited by pagespeed (cause pagespeed don´t rewrite link headers) and 1 more time because the css (rewrited by pagespeed) is loaded in the code.
These 2 files are different because in the header link is the original (https://yoursite.com/some-path/file.css) and in the html code the file is loaded with a different url ( https://yoursite.com/some-path/file.css.ce.pagespeed.HASHCHAIN.css).
Can you share a url to test?

But the last images I have posted are with cloudflare and it work as spected. CSS above the fold is inlined and css files are loaded only 1 times.

The Cache-Control on the header is likely provided by Hummingbird, a plugin of WordPress and it does not interfere with PageSpeed. And I have `ModifyCachingHeaders` turned off. And CloudFlare never cache non-static assets unless `Cache Everything` is set.
These `Link` header are provided by `hint_preload_subresources` I believe. AFAIK there is no such feature in CloudFlare.

Someting is changing the url of the files. See these images:
I think if you are using Cloudflare don´t need a 2nd CDN as far as Clodflare is a CDN himself.
And I only see `<link>` tags when the file comes from `cdn.jsdelivr.net` because pagespeed let it untouched. When the file comes from `winterco.org ` get the css above the fold inlined and the file loaded by the javascript snipet.

The Cache-Control on the header is likely provided by Hummingbird, a plugin of WordPress and it does not interfere with PageSpeed. And I have `ModifyCachingHeaders` turned off.
These `Link` header are provided by `hint_preload_subresources` I believe. AFAIK there is no such feature in CloudFlare.
