fix(coding-agent): register example in flit sdist config and satisfy pre-commit

The new examples/coding-agent directory was not listed in [tool.flit.sdist],
so tests/test_release_config.py::test_examples_include_exclude_coverage failed:
flit auto-discovers examples/ as a package and every example directory must be
explicitly included or excluded. Follow the existing convention and exclude it
from the Apache source release.

Also apply black (line-length 100) to application.py and test_coding_agent.py,
and add the missing trailing newlines to requirements.txt and README.md, as
required by the end-of-file-fixer hook.
