Attached is a patch file that you can use to patch the org.apache.hadoop.eclipse.server.JarModule class. It changes the way that the jar file is constructed by manually adding the lib/*.jar into the created jar on top of the classes. The way that Eclipse creates jars is to exclude anything but jar files which is a pain since hadoop will use jars within a jar to execute the job. I have tested this with Eclipse 3.4 and 3.5 but on Windows only (I suspect it should work for others).

Let me know if there are any problems. I hope that this can be rolled into the baseline plugin code.
