What's best practice building web app with cocoon?

Hello,

I trying to figure out what is the best way to build web app 
with the classic look e.g. header,body,link-area & footer. 

I stumbled across this example

I this the way it is still intended to be done or are there better ways?
My question only refers to the presentation part. I have seen brick cms but
this not a normal web site.
