site plug in does not obey inheritance if reconfigured in sub module

Hi,

the site plug in looses the inherited site.xml from the parent if it is
reconfigured in a sub module. I have reset the source directory where
the site.xml is found in the sub module and now the site plug in does no
use the menus, links and banners from the parent. What can I do? Can
this be fixed?
