Add some directories and files to .gitignore

If using git, some files are still added to an commit, even though, they should not appear in a commit. Some of those are most probably because of a directory renaming (jackrabbit -> jcr). Some others are jedit/emacs/vi artefacts (*~). 

A patch is applied to this issue.
