By JDT I assume you are talking about the Eclipse compiler.  They have recently
(after an inspired prayer by Geir Magnusson Jr. on behalf of the Apache Harmony
project) made the compiler available as a standalone jar.  It is currently
available at
http://download.eclipse.org/eclipse/downloads/drops/M20060609-1217/ecj.jar . 
That may not be the latest even, but you get the idea.  Then all you have to do
is set build.compiler to "org.eclipse.jdt.core.JDTCompilerAdapter".
