This change was implemented because of the sharing of the organization between HRM and accounting, not all departments need accounting. Actually most will not need it and it is confusing to select the proper company.

Your comment is however valid and we need a solution for that. I would like to suggest to add a 'new company' button which will list the parties in the internal organization role and when one is selected will create a not completed partyaccntpreference record so it will appear.
