David, thanks for your input. I tried to get rid of the "../" path components, but couldn't - IntelliJ didn't like the use of {{$PROJECT_DIR$}} in {{.iml}} files. Do you have any suggestions?
Also, I moved all shared library directories to be project libraries (e.g. JUnit), rather than defined as module libraries in each module that uses them.
