In IDEA's single module project the module files (.iml) are created at the same level that the project file (.ipr).
For multi-mudile projects the directory containing the project file does not contain module files but rather contains module subdirectories each containing the module file.

I can see your point but I never tried that setup with IDEA. It seems like the root pom is the only file worth including in the global commit. We normally don't commit the workspace and project file as those contain information individual for every developer - especially the workspace file. But that can be managed by other means, e.g. ignore files for CVS. I have removed the creation of the module definition in the project file in my patch for MIDEA-33. I will review and reupload that patch.

The plugin always creates module file in project directory.

we can make this optional ,however it is desired behaviour. It includes all the files not included by the other projects (eg, the root pom) in intellij. this allows a global commit to commit everything, forexample
