It turns out the situation is not too bleak. Once Tomcat is running, all system properties from {{catalina.properties}} including {{kms.log.dir}} are set properly. I think only the system properties used by the Tomcat specific {{logging.properties}} should be set on option {{-D}}. The only case is {{kms.log.dir}}.
