actually it's not the synchronization of the features that doesn't work. 
It's the synchronization of the bundles that doesn't take into account if a bundle is blocked by the feature list.

There are two ways of fixing this.
1) the configuration for the bundles is automatically adapted when a features is blocked 
2) the BundleEventHandler has to check the features in case the install event is sent. 

I'd rather go for option 2
