It seems turning off the HTTP cache in ATS "fixes" the problem. I.e. it's only when serving content out of cache that it gets it wrong. This would also explain why it happens with both HTTPS and SPDY. If the SPDY request "caches" a corrupt page, presumably both HTTPS and SPDY would serve that broken page equally broken.
