Those that are no longer incubator projects should be removed rather than perms fixed. I would email those projects and give them one week to retrive any info before deleting those dirs.

Most of the projects are no longer current incubator projects, so it's not surprising that they have not complained.
Unless multiple committers try to update the website, the current projects won't notice the problem.
But I have started sending e-mails.

Well, I suppose I can try. Some of the directories relate to graduated or retired projects, so whether the people in question will respond is another matter.
It seemed a lot easier to ask someone with sufficient karma to do all the fixes at once.
I know this has been done in the past for Commons.
