This comes as news to me:  I've been building Xerces-J on cygwin almost 
exclusively for a couple of years now and build.sh has served me excellently 
well.  :)  No doubt there are good things in the fop code, but if you want us 
to adopt them perhaps you could describe exactly the problem you're 
experiencing--and, preferably, provide a patch.
