Running Tomcat Source In Netbeans... webapps and conf everywhere?

Hi guys...

I'm trying to set up a way to debug directly from a web-app into tomcat... 
I've managed to get the 6.0.13-src running in the netbeans IDE... which is very cool, but I got some questions....


1) I have to put webapps and conf under... the <Project> folder, the <Project>/build folder, and the <Project>/catalina.base folder... otherwise it doesnt work.
Why is that?

2) And this is related (I think)... where are these folders controlled from... ie is there a way to tell Tomcat to pick up only on webapps in the build folder... that would mean one can debug from webapp into tomcat... thats what I'm trying to get to.


3) Incidently I had to fix code in org.apache.tomcat.util.net.puretls... and struggled to get that integrated with cryptix, which I've never heard mention of in the mailing list... is it correct to assume thats under development?
