This is a limitation of the github API. In order for a merge with a commit message to close the PR number to work, it has to be done against the default branch listed in the github ui (currently trunk), and we cannot change this behaviour (not our API).

The most self service way is to make a whitespace commit to trunk with the message to close the (still open) PR.
