White list problem

OK here goes, my first post to this list. I have an issue with Spamassassin not reading / using the white list.

The setup is a standalone PC running Guinevere to filter spam and viruses for a GroupWise system. The OS is Win2k fully service packed. Perl is ActivePerl 5.8.8.816. Spamassassin is 3.1.1. This system had been running on Spamassassin 3.0.2 without issue. Only the local.cf file was saved from the previous install. Perl was uninstalled, all files and reg entries were removed. Perl reinstalled and then Spamassassin installed. The white / black list entries were then cut form the old local.cf file and pasted into the new local.cf file.  This system calls Spamassassin form a command prompt, i.e. it dose NOT use spamd or user_prefs, all config comes from the local.cf. The rules are set to give all entries in the white list a *100 score.
Ok here goes with the anomalies I'm seeing:
The local.cf is set to add *****SPAM ****** to the subject line. No changes to the subject line.
The spam score was initially set to 5. I "stopped" the scan of files and observed that the 5 value is being used. I then changed the value to 6. Again, I "stopped" the scan of files and observed that the value is now 6! Hey! Hey! Changed the value back to 5 and the scan uses 5. Based on this the file is being used.
Next I'm thing the white list and / or black list entries are incorrect and the system is not reading past a point. Get the virgin local.cf file from the spamassassin install files, add ONLY an email address that is getting blocked, test, marked as spam! Humm, white list is after spam score in the local.cf file. Move the white list entry ahead of the score entry and change the score back to 6. Resend form address that's being regularly blocked, scan shows value of 6 required for spam but NO *100 for white list!! Tried putting the entry in the v310.pre and init.pre (willing to try anything at this point) no luck.
I've also tries an uninstall of  Perl and reinstall of Perl / Spamassassin, issue persists.
Any ideas HELP!

The first step is to run "spamassassin -D --lint" and see if there are any
errors, warnings, etc.
