There is no really relationship between tomcat and indexing the filesystem 
(tomcat is only used as a front-end for searching).
However, to index your local file system, take a look at the Nutch FAQ (
http://wiki.apache.org/nutch/FAQ), in section Indexing, "How do I index my 
local file system?"
