This is a problem with Evolution (can't you say "X-Spam-Status header begins with 'Yes'"?), or the filter 
you set up (you could look for X-Spam-Flag, which only exists if the message is considered spam).  
However it's not an issue in SpamAssassin itself, so I'm closing the ticket as invalid.
