Apache Roller (the WAR-based blogging software) has its admins place its roller-custom.properties configuration file in the common $CATALINA_HOME/lib folder while keeping the roller.war webapp the same for everybody.  It's a nice design IMO--it allows users to deploy and undeploy new versions of the webapp without needing to tinker within the WAR to add in their config info.
