Are those classes useful ?

Those classes are used nowhere but by themselves :

module apacheds-core,
org.apache.directory.server.core.prefs.ServerSystemPreferences
org.apache.directory.server.core.prefs.ServerPreferencesFactory
org.apache.directory.server.core.prefs.ServerSystemPreferenceException

Do we keep them, or can we remove them ? What are they good for ?

Yeah. We have to wait for Alex to dig into his memory to know what those 
classes are good for...

Otherwise, I dumped a lot of useless classes from Ldap-shared, as many 
of them are copied from commons-lang/collections, or are not used at all.

Shared is slightly lighter now.

I always wondered what the "prefNodeName=sysPrefRoot,ou=system" entry is
good for.

I have no idea if they are used. If we remove them we should also remove
this sysPrefRoot entry and the schema objects prefNode and prefNodeName.

Well I am not sure anymore but because of that let's keep them just a while
longer. They are not hurting anyone at the present moment.
