I've struggled with this same issue.
It's currently difficult to set the axis2.repository.path and the axis2.xml.path init parameters without modifying the Axis2 war. I want to ship this war unmodified with my application.
The WarBasedAxisConfigurator is hard coded for AxisServlet (and AxisAdminServlet).
My current solution is to provide a custom version(s) of WarBasedAxisConfigurator and/or the servlet classes (earlier in the classpath).
