sa-update: then what

I've run sa-update and have files in /var/lib/spamassassin/3.001001,
002, and 003.

Am I supposed to move these somewhere?
Should all but the latest directory be deleted?
Is it necessary to run sa-update after installing 3.1.3?

Sure if you want.

The depends on your definition of "necessary".  If you do want to get the
updates, then yes, you'll need to run sa-update after doing an upgrade
of SA as the directory that gets used changes per version.

(sa-update isn't necessary to run SA, hence it's not technically "necessary"
to run after an upgrade)
