Continuum won't start after continuum-1.0.3 folder restore - please help

Using Continuum 1.0.3 on Unix, I messed up yesterday by restarting Continuum
but I was logged in under the root user - it normally runs under a different
user.  Then when started using normal user the Derby would only start in
READ ONLY mode.  So rather then mess around we restored the :-

/usr/local/continuum-1.0.3 

folder to how it was the previous day.  However now we get the error below,
any help would be very much appreciated.

Is there some other area of the filesytem that also need restoring.  When we
started up it said removing stale pid file.
