System wide vs. per user install

Interesting problem here
I'm on a system that runs SpamAssassin through MIMEDefang globally... I 
however an running it on my own account seperatly. I pass all my mail 
through spamassassin -d, but not all of the markup gets removed...

I still get messages that have been modified by the global SpamAssassin 
instance

any hints?
