Running applications without the wrapper scripts

Hi Devs,

We are able to run following applications without the app wrapper scripts
that we used before.

   - WRF
   - Amber
   - ESPRESSO
   - GROMACS
   - LAMMPS
   - Trinity
   - NWChem
   - Gaussian
   - Gamess
   - Tinker Monte
   - AutoDock

Here are the list of commits that we made in order to make them work. These
include appCatalog data model improvements and gfac improvements.

Both dev (http://dev.test-drive.airavata.org/pga/public) and production (
http://test-drive.airavata.org/pga/public) test drives are up to date with
these applications.

Thanks..
Chathuri
