I' ve tried to override the value of invoiceTypeId on click of "saveInvoiceAsTemplate" button (using javascript in form widget). But its not working. I have also included prototype.js file in the screen. Please suggest suitable solution if i am missing somthing.

Sumit, I don't think there is need to use Javascript here. You can simply submit the form and save data in event like any other form handling.
