You are absolutely right that clicking on whitespace should do the trick to deselect all.  Just to be clear are you running off a version you just built from the development branch?  Matt made some UI tweaks and possibly addressed this earlier today.

Just tried and was not able to replicate what you're seeing.  However that was off the absolute latest build...

We certainly want it to work the way you described.

Feel free to fire over some ideas that pop into your head as you're getting familiar.  Quite often the earliest ideas folks come up with are some of the best!  You can create tickets or shoot notes to the dev@nifi.incubator.apache.org

We'll try to get the updated docs on the site tonight which should explain how to build flow templates.  That is a great way to share what you've built and for us to quickly replicate it.
