I'm not entirely surprised that you had to copy the logo locally to make it work. There's a few bugs like this that have been open on Atlassian's ticket tracker for quite some time with respect to the PDF renderer. While we could raise the issue as a ticket with Atlassian, I suspect the first thing they'd want us to do would be to upgrade.  If you want to do a little bit of testing, I'd be happy to submit the results as a ticket to Atlassian to see what they say.
