I'm having trouble generating the same issues. Now, I'm using the latest trunk version of maven site plugin and I get a good site and empty modules menu here:
http://directory.apache.org/newsite/projects/apacheds/
and an intended site here:
http://directory.apache.org/newsite/projects/network/
(This is the first time I saw ${modules} macro worked.)
