I don't know if this is exactly the fix you were looking for...but it is a kind of fix.  I have them copy the 'resources' and 'WEB-INF' folder only, I explain that they should not copy the 'Controller.jpf' file, etc., because they will create these files from scratch later in the tutorial.  I also give clear pictures of what the directory structure should look like after the copy step.
