If you really need it, you can force use of Doxia Markdown Module version 1.6
Then, on the issue, can you give concrete Markdown examples?
And ideally see in Flexmark https://github.com/vsch/flexmark-java how the Pegdown extensions could be activated: perhaps there is some configuration top be done
