I see lots of these messages in syslog:
Jul 2 10:14:25 gollum spamd[10107]: Use of uninitialized value in split at /usr
/lib/perl5/vendor_perl/5.8.8/Mail/SpamAssassin/Plugin/Check.pm line 389.
Apart from that warning SA seems to work fine.

Yes, I am using allow_user_rules.

are you using allow_user_rules?
if so, this is fixed by the patch in bug 5449.
