Note that enabling markup may cause some existing issues to display incorrectly if they happen to use markup as part of the text.

It's fairly easy to accidentally use markup - I have had to correct quite a few Commons issues that displayed fine in the mailed copy but were tricky/impossible to read in JIRA.
Also by default only the original author can fix comments (the description is usually editable by project admins). Further, as far as I can tell it's not possible to easily view the raw text (except by starting to edit it).

I'm not saying don't use Wiki markup, but it's not without its drawbacks.
