It is not well documented, but the answer I use for this is to never run {{airflow initd}} -- that is what creates the sample connections. Instead I only ever run {{airflow upgradedb}} which will apply missing migrations but not create any "example" objects. {{upgradedb}} will work on an empty DB just fine.

Perhaps the fix for this is a doc patch?
