Can you reproduce this issue after upgrading to the latest release (currently 2.12.2)?

Have you considered adding log4j-core as an 'annotationProcessor' dependency and removing 'packages="org.jabref"' from the configuration? That will move discovery from a runtime classpath scan each time the application starts to compile time (effectively serviceloader at runtime).
