As per the current implementation if .settings is empty, the .settings directory is deleted too or else it won't be deleted but as per the documentation it's deviating, But it would be better to clean including .settings folder as above specified by @Rahul Thakur ignore .settings if any one wants to skip it by added extra attribute to control it.
